I know, it’s needlessly confusing. I say just add Emulation Station and play most ROMs through that. Here’s how (from memory):

  1. Open Steam ROM Manager
  2. on the left-hand list enable the “Emulators” one
  3. then click the top “Preview” link near the top of the sidebar
  4. Click “Generate App List”
  5. It should add a bunch of emulators, make sure Emulation Station is in the list
  6. Save so it stores it in Steam
  7. Then, go into steam
  8. delete the other emulator entries because you only care about ES
  9. Launch Emulation Station, and your ROMs should be here
